3.18 Steps
Options
- Big bang: If synthesized option is used then tensor fit both data and generate up_b0, down_b0, synthetic DWI's and structural_used.nii. if not, just picks the intial few DWI's depending upon the tag 'number of DWI's' in addition to generating up_b0, down_b0 and structural_used.nii
- Initial registration: Initial affine or quadratic registration: output (b0_up_quad.nii, b0_down_quad.nii, transformation files - down_trans.quad & up_trans.quad).
- Diffeomorphic registration: Outputs (deformation_FINV.nii.gz - fixed image backwards deformation, deformation_F.nii.gz - fixed image forward deformation, deformation_MINV.nii.gz - moving image backward deformation, deformation_M.nii.gz - moving image deformation)
- Apply deformations: Outputs (the outputs from step 'd' are applied to the each individual up and data to give '_DRBUDDI_DMC.bmtxt', '_DRBUDDI_DMC.list', '_DRBUDDI_DMC.path', '_DRBUDDI_DMC_slices' in their original folders)
- Combine DWIs: Combined up and down data will be in the 'up_DRBUDDI_proc', with the combined .list, .bmtxt and .path files.
Please start from step 'a' if you are using DR-BUDDI registration for the first time on a dataset. If the registration crashes in between, you may check the outputs and determine if you will need to rerun a step or just check the box from where you would like to begin.
