This is generally used only if a part of the pipeline needs to be repeated&emdash;for example. if the bspline registration does not conform to the user's desired result, it can be repeated without running the eddy distortion and motion correction step, which can save the user a large amount of time. For a complete description of the processing pipeline steps, please see the FAQ.
Note: When redoing the bspline registration with a different bspline number, steps 0 and 2 do not need to run again. In the registration settings file, just change the start step to 3 and change the upsampling option to "b0 crop" instead of all. It is recommended that this registration file be named specific to the action it is performing to avoid confusion, for eg: "registration_settings_epi_correction_step3.dmc". The output will be new set of rpd and dmc files that will overwrite the previous set of files.
The default value is to start at the first step (step 0) for a complete run through of the code.
